Note for template users: This file is a maintenance log for the canonical
fluxnet-quickstartrepository. If you've forked this template for your own work, you can safely ignore or delete SESSION_LOG.md — it isn't part of the user-facing workflow.
A running record of Claude Code investigation reports, audits, and summaries for this project. Each session is demarcated by a date/time header; reports within a session appear under it as they're produced.
Convention: Claude Code appends structured outputs (reports, audits, investigation summaries) to this file as they're produced, then commits and pushes immediately. Prompts and back-and-forth are not logged here, only Claude Code's reports.
Trigger: Bug surfaced during real end-to-end testing by the user. examples/02_download.R errored because identify_hr_sites() was called but not loaded — the source("R/hr_workaround.R") call was missing.
Working-directory convention (as written): All three example scripts include the comment "Run this script from the root of your copy of this repository." and every path in the scripts (data/raw, data/extracted, data/my_manifest.csv, R/hr_workaround.R, etc.) is root-relative. The convention is project root, consistently applied. This matches the stated CLAUDE.md convention.
Findings by script:
| Script | source() calls needed | source() calls present | wd guard present |
|---|---|---|---|
01_discover.R |
none (uses no R/ utilities) | n/a | missing |
02_download.R |
R/hr_workaround.R |
yes | missing |
03_cite.R |
R/generate_fluxnet_citations.R |
yes | missing |
Fix applied (commit b8e2dc6): Added a working-directory guard at the top of each script (after library() calls, before any source() calls). The guard checks dir.exists("R") and stops with a clear message if the project root is not the working directory:
if (!dir.exists("R")) stop(
"It looks like this script is being run from the wrong directory. ",
"Open the fluxnet-quickstart project root before running examples."
)No source() calls were added or removed — they were already correct in the committed files.
Lesson: Code-review-only verification missed this class of bug. End-to-end testing is the right verification standard for any future example-script work. A script that sources correctly in isolation can still fail if library/source calls are in the wrong order, functions are unavailable at call time, or the working directory is wrong. Future changes to example scripts should be verified by sourcing the script top-to-bottom in a fresh R session from the project root.
Revised diagnosis: The original error symptom — "could not find function 'identify_hr_sites'" — is consistent with the user having stepped through the script line-by-line (e.g., sending lines to the R console one at a time in RStudio) rather than sourcing the file as a whole. The source("R/hr_workaround.R") call was present in the committed script; it simply was never executed. The working-directory guard added in b8e2dc6 protects against the wrong-directory case but does not help if the user skips the source() line.
Fix applied (commit covers both files): Two additions across 02_download.R and 03_cite.R, and a comment block in 01_discover.R:
-
"Source the whole file" comment block added just after
library()calls in each script. Explains the correct execution method (Ctrl+Shift+Enter in RStudio, orsource()in the console) and names the failure mode explicitly. -
Function-existence checks added just before the first call to each vendored helper:
02_download.R:if (!exists("identify_hr_sites")) stop(...)beforeidentify_hr_sites(inventory)03_cite.R:if (!exists("generate_fluxnet_citations")) stop(...)beforegenerate_fluxnet_citations(...)
These produce a targeted, actionable error message ("was not sourced — source as a whole") rather than R's generic "could not find function" message, which gives no hint about how to fix it.
Changes (commit b87cb58, duplicate .gitignore entry cleaned in followup):
-
.gitignore— added three auto-generated example outputs to the ignore list:data/file_inventory.rds,data/my_sites.csv, anddata/my_manifest.csv. These are regenerable artifacts that shouldn't accumulate in student forks by default. Students who want to commit a specific run for reproducibility cangit addthem explicitly to override the ignore. Removed the existing inline comment that said these files were "intentionally committed," which directly contradicted the new policy. -
CLAUDE.md— added title line (# CLAUDE.md — fluxnet-quickstart) and a blockquote note immediately below it explaining that this file is for canonical-repo maintenance and can be safely ignored or deleted in template forks. -
SESSION_LOG.md— added the same class of note immediately after the# Session Logtitle, for the same reason.
Rationale: When a student forks the template, CLAUDE.md and SESSION_LOG.md are canonical-repo artifacts with no bearing on their own workflow. The notes prevent confusion without removing the institutional memory from the canonical repo. The gitignore change prevents auto-generated CSVs from accumulating in student forks as uncommitted noise, while preserving the explicit-commit escape hatch.
