📝 Walkthrough

This pull request adds structured port models and runtime-value handling to process inputs. It also adds static graph declarations, validation, task scheduling, checkpointed execution, graph ORM registration, and documentation.

Changes: Structured ports and process integration

Layer / File(s) Summary
Structured port contracts and conversion
src/aiida/engine/processes/port_model.py, src/aiida/engine/processes/ports.py, src/aiida/engine/processes/process_spec.py, src/aiida/orm/nodes/data/*, tests/engine/processes/test_port_model.py, tests/engine/processes/test_ports.py, tests/engine/processes/test_process_spec.py, tests/orm/nodes/data/test_base.py
PortModel fields map to input and output ports with requiredness, defaults, and help text. Input preparation separates runtime values from provenance sources. from_aiida_type converts registered ORM data nodes to Python values.
Process preprocessing and launch inputs
src/aiida/engine/processes/generic/*, src/aiida/engine/processes/process.py, src/aiida/engine/processes/builder.py, src/aiida/engine/processes/functions.py, src/aiida/engine/{launch.py,runners.py,utils.py}, tests/engine/processes/test_process.py, tests/engine/processes/test_builder.py, tests/engine/test_{launch.py,process_function.py,utils.py}
Process preprocessing retains input sources and checkpointed provenance inputs. Builders and decorated process functions expose launch inputs through a shared protocol, and runners accept that protocol.

Graph workflow

Layer / File(s) Summary
Graph declarations and validation contracts
src/aiida/common/exceptions.py, src/aiida/engine/processes/graphs/{inputs.py,ir.py,shapes.py,validate.py}, tests/engine/processes/graphs/test_source.py
The graph IR stores fixed input shapes, task placements, routes, dependencies, outputs, and control-flow declarations. Input preparation applies defaults and reports missing required fields; graph validation checks routes, types, branches, loops, outputs, and dependency cycles.
Source lowering and task declarations
src/aiida/engine/processes/graphs/{lowering.py,tasks.py}, tests/engine/processes/graphs/programs/*, tests/engine/processes/graphs/test_source.py
The @task and @graph declarations capture importable functions. The lowering pipeline parses supported graph source into a static plan and rejects unsupported syntax. Task processes derive ports from annotations and validate declared outputs.
Graph scheduling and process execution
src/aiida/engine/processes/graphs/{process.py,run.py}, tests/engine/processes/graphs/test_graphs.py
GraphRun schedules tasks, branches, and loop iterations and stores scheduler state. GraphProcess submits child processes, resumes from checkpoints, and emits graph outputs or a task-failure exit code.
Registration, visualization, and documentation
src/aiida/engine/processes/graphs/{__init__.py,viz.py}, src/aiida/orm/nodes/process/workflow/*, pyproject.toml, docs/source/topics/{processes/usage.rst,workflows/*}, tests/engine/processes/graphs/test_viz.py, tests/orm/test_fields/*GraphNode.yml
The changes register and export GraphNode, add Mermaid rendering for graph IR, add the graph workflow page to the documentation tree, and document structured ports and graph workflows.

The change is mostly sound. A few edge cases remain: some valid graph signatures cannot be launched, a single-key dict return can fail type checking, and some documentation is inaccurate. Fix these before or shortly after merge; none threatens data or availability.

Explanation

Docstring coverage is 80.96% which is sufficient. The required threshold is 80.00%. Docstring coverage is scoped to functions touched by this diff. Analyzed 478 functions across 50 files. (13 skipped: 5 unsupported, 8 over the file limit.)

Full details: Title check

Explanation

The title "Graph authoring" is two words and does not describe the change. It is also too generic to say what the change does. The changeset adds a graph workflow system. It includes task and graph decorators, a GraphIR intermediate representation, a GraphProcess engine process, a GraphNode ORM class, and documentation for graph workflows. The title names the main theme, so it is related to the change. It does not say what changed, so a reader scanning history learns little.

Resolution

Use a more specific title that names the main change. For example: "Add graph workflows with task and graph decorators" or "Add graph authoring and GraphProcess execution."

Full details: Description check

Explanation

The pull request has no description. The author provided no text beyond the placeholder. The check is lenient, but there is no content to evaluate. The description therefore conveys no meaningful information about the changeset.

Resolution

Add a pull request description. Summarize the graph authoring feature, the new task and graph decorators, the GraphIR representation, and the GraphProcess execution model. Note any breaking changes, such as the removal of TYPE_RUN_PROCESS and TYPE_SUBMIT_PROCESS aliases.

Forward the field's default instance as namespace defaults.

A structured field can have a PortModel instance as its default, for example settings: Settings = Settings(count=9). In that case input_from_field declares the namespace with required=False, but it does not pass defaults. The namespace leaves then fall back to the model class defaults. The enclosing instance values are lost without any warning, so a graph input that is not given gets the wrong value.

_declare_namespace already handles the nested case by converting the default instance with as_dict(). Apply the same rule here.

🐛 Proposed fix
         if fields_of(field.annotation) is not None:
+            default = field.default

pass no defaults. Preserve the existing required and help arguments.

Pass the parameter's default model instance to _declare_namespace.

Consider a parameter such as config: TaskConfig = TaskConfig(count=5). The code declares the namespace with required=False but does not pass defaults. The leaf ports then use the class defaults (count=2), not 5. A call that omits config therefore runs with a value the signature does not declare. _declare_namespace already converts nested default instances with as_dict(), so use the same approach at the top level.

Assert on the rejection reason, not on the echoed source comment.

For assignments.unbound, _lower_value rejects with 'missing' is not known here; assign it on an earlier line instead. That text does not contain unbound name. The assertion passes for one reason only. _reject echoes the offending source line, and that line ends with the comment # noqa: F821 - unbound names must fail at lowering. If someone edits or removes that comment, the test fails. The test also never checks the real diagnostic text.

Avoid duplicate finish registrations for pending instances.

Each wait registers another broadcast subscriber and polling callback for every instance that is still pending. These registrations are redundant and can increase broker and event-loop work while a long-running task remains pending.

The registrations are removed or stop polling after the task finishes, so they do not remain indefinitely. Also, GraphRun.completed overwrites the existing entry, so the demonstrated consequence is redundant completion handling rather than corrupted run state.

Track subscribed instances and ignore callbacks for instances already marked done.

Add broker coverage for process-function submission.

test_submit_process_function uses communicator=None, so it covers only local scheduling. Add a communicator-backed test for a module-scope calcfunction and assert daemon completion.

The reconstruction failure does not follow from the current code: process_function assigns recreate_from to the decorated function, and checkpoint loading invokes load_cls.recreate_from after resolving the recorded identifier. No searched test still expects process-function submission to raise.

Single-key TypedDict tasks store the whole mapping as one Dict output.

_out_result treats a Mapping as named outputs only when len(names) != 1. A total TypedDict with one key declares exactly one output port. An example is Alpha in tests/engine/processes/graphs/programs/tasks.py, which declares the port alpha with an Int-compatible type.

For such a task, the returned {'alpha': 5} goes to the scalar branch:

  • values becomes ({'alpha': 5},).
  • to_aiida_type turns that tuple element into a Dict.
  • The Dict is assigned to alpha.

Output validation then fails with "not of the right type". As a result, a task with one named output cannot run.

The decision must depend on the declared output kind, not on the number of ports. A TypedDict with the single key result also shows that a check on the port name is not enough. Record the kind when the outputs are declared.

Add an execution test for a single-key TypedDict task, for example by calling mismatched_alpha directly.

Update TaskProcess._declare_outputs to record whether the return annotation
declares named outputs, then have _out_result use that recorded kind rather than
the number of output ports to interpret mappings and validate non-mapping

A passthrough of a nested input field renders an edge from a node that does not exist.

Lines 55-56 create input nodes only for top-level graph inputs, for example in__config. _lower_return accepts a graph that returns a nested input leaf such as config.settings.count, which gives Endpoint(port='config.settings.count', task=None). Line 85 then builds the id in__config_settings_count. Mermaid creates an implicit node with that id, so the chart shows a second input node that is not connected to anything. Use the top-level input name for the source node, and keep the full path as the edge label.

🐛 Proposed fix

-                lines.append(_edge(_node_id('in', endpoint.port), output, endpoint.port))
+                lines.append(_edge(_node_id('in', endpoint.port.split('.')[0]), output, endpoint.port))

The except TypeError block never catches the json_default rejection.

json_default in shapes.py raises GraphTypeCheckError, not TypeError. GraphTypeCheckError derives from AiidaException and is not a TypeError subclass. A literal default that is not a finite JSON value therefore skips this handler. Examples are def g(x: float = 1e999), where literal_eval returns inf, or def g(x: tuple = (1, 2)). The user then gets a raw GraphTypeCheckError without the file, line, and caret that _reject adds. The intended "parameter default ... must be a finite JSON value" guidance is also lost.

🐛 Proposed fix
         try:
             json_default(value)
-        except TypeError:
+        except GraphTypeCheckError:
             msg = f'parameter default for `{parameter.arg}` must be a finite JSON value; pass richer values as inputs'

Honor an enclosing model instance default for a structured parameter.

For a structured parameter, _declare_input sets required=default is UNSPECIFIED. It does not pass defaults to _declare_namespace. For config: Settings = Settings(count=9), the namespace becomes optional. The nested port still uses the class default count=2, not 9.

_declare_namespace already supports instance defaults for nested fields. Apply the same logic here. GraphProcessSpec.input_from_field has the same gap.

Honor an enclosing model instance default for a structured field.

input_from_field calls input_namespace_from without defaults. If field.default is a PortModel instance, its values are ignored. The namespace then uses the class-level field defaults.

181-181: 🩺 Stability & Availability

The concern depends on two premises that the gathered evidence does not establish. The first is that the generated process class for a process function has the same __module__/__qualname__ as the decorated function. The second is that the _broker_submit branch of Runner.submit persists the process and calls continue_process. Neither premise was inspected. The test-coverage observation is supported, but the checkpoint-recreation failure is not yet established.

Checkpoint recording falls back to __module__:__qualname__ when the object loader cannot identify the class. If the generated class carries the decorated function's name, the loader would resolve the module-level name to the wrapper rather than the class. The repository already maps such wrappers to process_class when loading graph tasks. That suggests the authors met this loading issue, but it does not prove that the runner checkpoint path fails. The missing reads are the broker branch of Runner.submit in src/aiida/engine/runners.py and the process_class construction in src/aiida/engine/processes/functions.py. Without them, the causal chain from submission through continue_process to a failed recreation cannot be decided.

Deep-copy the dictionary in the Dict converter.

_dict_from_aiida_type returns node.get_dict(), which exposes nested references for unstored nodes. A consumer can mutate a nested list or dictionary and change the unstored Dict node. Match the List converter by returning a deep copy.

🐛 Suggested fix
 @from_aiida_type.register(Dict)
 def _dict_from_aiida_type(node: Dict) -> dict[str, object]:
-    return node.get_dict()

get_launch_inputs raises ValueError for keyword-only parameters that follow a defaulted parameter.

Lines 114-119 convert every KEYWORD_ONLY and POSITIONAL_ONLY parameter to POSITIONAL_OR_KEYWORD. inspect.Signature then validates the ordering of the converted parameters. It raises ValueError: non-default argument follows default argument for a positional-or-keyword parameter without a default that follows one with a default.

Valid declarations trigger this:

  • def g(*, a: int = 1, b: int) -> int
  • def g(a: int = 1, *, b: int) -> int

build() succeeds for both. Launching either graph fails before input binding.

Mark every non-variadic parameter as KEYWORD_ONLY instead. Keyword-only parameters have no default-ordering rule. Call self.build() first, so variadic declarations still report the GraphLanguageError before binding.

Proposed fix
- # Launching binds by name, so positional-only parameters accept keywords at launch.
-        parameters = [
-            parameter.replace(kind=inspect.Parameter.POSITIONAL_OR_KEYWORD)

construct the binding signature with every non-variadic parameter treated as

Return annotation type is applied to a single-key dict return as the output type.

_lower_outputs assigns returned.types to the only output when len(outputs) == 1. This also happens when the return expression is an ast.Dict of named outputs.

Example: -> dict[str, int] with return {'total': pair.sum}.

  • The annotation describes the mapping, so returned.types is (dict,).
  • The code stores (dict,) as the total output type.
  • output_spec then accepts only Dict for total.
  • _validate_outputs compares the producing Int against Dict and raises GraphTypeCheckError.

Multi-key dict returns avoid this because the guard needs one output. The behavior therefore depends on the number of keys. Skip the annotation hint when the return expression is a dict literal.

Proposed fix
     typehints: dict[str, tuple[type, ...]] = (
-        {next(iter(outputs)): returned.types} if len(outputs) == 1 and returned.types else {}
+        {next(iter(outputs)): returned.types}
+        if len(outputs) == 1 and returned.types and not isinstance(result, ast.Dict)
+        else {}

Assertion passes only because of a comment in the test program.

_reject builds the message from the reason and the offending source line. The reason for assignments.unbound is 'missing' is not known here; .... It does not contain unbound name.

The string unbound name comes from the # noqa: F821 - unbound names must fail at lowering comment on the source line. The comment is echoed into the message. If someone edits that comment, the test fails for an unrelated reason.

Assert on the diagnostic text that the lowering code produces.

Proposed fix

Register each pending finish callback once per process lifetime.

_do_step returns Wait while any dispatched task is pending. Each wake-up re-enters on_wait, which calls call_on_process_finish again for every pending pk, including pks that already have a callback. A long-running task therefore accumulates one callback and one subscriber per wake-up. Each of these calls also runs load_node(pk).

The duplicates do not corrupt the graph state. completed overwrites the same done entry, and _on_task_finished resumes only while the process is WAITING. The cost is repeated registration and database access that grows with the number of wake-ups.

Track the instances that already have a callback and register only new ones. The set starts empty after a checkpoint reload, so callbacks are registered again, which is required because the earlier subscriptions are lost.

Include graph process nodes in the provenance description.

The graph has a process node, and branches and loops can add child graph process nodes. A declared input or output also does not guarantee a distinct data node: processes can reuse an existing node. Replace the “one data node per declared output and input” count with a description of process nodes and their input, output, and call links. (raw.githubusercontent.com)

Cache the finished-ok result per node pk to avoid repeated database loads.

_is_finished_ok calls load_node(pk) on every access. succeeded calls it once per completed instance. step() evaluates succeeded on every scheduling step. failed evaluates it again in _finish.

A loop that runs up to max_iterations (default 1000) loads every earlier iteration node at each step. That gives O(n²) load_node calls over the run. A terminated process has a final state, so the result for one pk never changes.

Memoize the result in a per-run dict keyed by pk. Do not persist the dict in to_dict.

The concern does not hold. The daemon can reload a broker-submitted process function from its checkpoint, so the proposed broker_submit guard is not needed for this reason.

The premise that the module attribute is the decorated function is correct. The failure does not follow, because the decorated function forwards recreate_from to the generated process class. Loading the recorded identifier therefore returns an object that can recreate the process.

Look up the Python value of a stored node through a singledispatch
registry, so engine code reads inputs without knowing node types.
Plugin types register their own conversions.
Validate stored inputs into runtime Python values while keeping the
provenance sources, so processes execute on plain values without
losing the original nodes.
Declare one port per model field so namespaces are said once, in
Python, instead of once per port call. Validation stays in the ports;
storability guards parametrized generics, and nested defaults stay
private to their declaration.
Launch anything with a process class and launch inputs, instead of
threading three accepted types through every launch signature.
Declare tasks and fixed DAGs from Python source without executing
bodies, and run them as child processes with provenance call links.
Placement names stay unique, missing task inputs fail at build, and
parameterized container outputs keep their outer type.

Straight-line calls only: nested graphs, branches, loops, tuple
unpacking, and structured task outputs arrive in later commits.
Tasks run on the legacy function-process machinery; the dedicated
task contract is split out separately.
Inline called graphs as child processes with their own provenance.
Lowering resolves nested declarations through the shared registry
and rejects recursive calls at build.
Declare one static leaf output per `TypedDict` field and bind
tuples of task outputs to names with unpacking assignments.
Multi-output tasks store each field; single outputs keep the
`result` contract unchanged.

Branches and loops still reject their statements; conditional
execution arrives in a later commit.
Converting `KEYWORD_ONLY` to `POSITIONAL_OR_KEYWORD` crashes `Signature`
construction when a default precedes them. Convert `POSITIONAL_ONLY` only;
keyword-only parameters already bind by name.

Review item: mf_keyword_only_default_crashes_launch.
The override path stored raw defaults while the fresh path wraps them
with per-launch `deepcopy`. Mirror the fresh-path expression.

Review item: mf_field_override_skips_lazy_default.
The override path stored raw defaults, bypassing the lazy
`to_aiida_type` wrapper. Compute it before the branch and assign that,
keeping plain mappings raw for namespace ports.

Review item: mf_legacy_override_skips_indirect_default.
`get_dict` aliases nested values of unstored nodes; mutating the
converted mapping mutated the node. Mirror the `List` converter.

Review item: mf_dict_converter_shallow_copy.
Removing the launch guards silently opened the broker path to process
functions. Guard the broker branch; local submit stays open.

Review item: mf_broker_submit_of_process_functions.
A single-key dict return inherited the whole annotation as its output
type, demanding `Dict` for an `Int` leaf. Skip the hint for dict
literals, like multi-key returns.

Review item: mf_single_key_dict_return_hint.
Hand-built routes, edges, and outputs naming missing tasks crashed with
`KeyError` or `AttributeError`. Resolve them through a helper that raises
`GraphTypeCheckError`, and guard the output lookup where it is built.

Review item: nh_validator_crashes_bad_reference.
Every wake-up re-registered callbacks for all pending tasks, leaking
subscribers and polls. Track watched pks, reset on restore, and register
only new ones.

Review item: nh_duplicate_finish_callbacks.
A task declaring named outputs silently stored a bare scalar under the
single port. Raise instead; the declaration already forces total maps.

Review item: nh_typed_dict_non_mapping_return.
The location assertion matched echoed comment text, so editing the
comment could silently break its meaning. Assert on lowering-produced
text instead.

Review item: nh_source_test_matches_comment.
Inline call literals bypassed the finite-JSON default rule, lowering `inf`
into task inputs. Validate literals through `json_default` instead.

Review item: nh_nonfinite_inline_literal.
The non-namespace-dict fallback raised a location-free error and skipped
JSON validation. Reject through `_reject` and validate the value.

Review item: nh_dict_fallback_location_free_error.
Malformed forward references escaped `get_type_hints` as raw interpreter
errors. Catch them alongside unresolvable names.

Review item: nh_forward_ref_syntax_error_escape.
Both construction sites passed a literal `True`, so the field carried
no information. Propagate the port flag instead.

Review item: nh_missing_input_required_dead.
Record why launch-contract violations share `ValidationError` while
program errors stay outside it.

Review item: nh_graph_validation_dual_inheritance.
Bare asserts vanish under `python -O`. Raise `TypeError` on the launch
and declaration paths instead.

Review item: nh_bare_assert_launch_path.
`list` and `dict` passed without checking their arguments, failing late
at store time. Recurse like the `Union` branch already does.

Review item: nh_storable_ignores_container_args.
The widened exemption let task bodies bypass the nested-submit guard,
which is only safe for legacy function processes that run inline.

Review item: nh_submit_guard_widened.
The message still named only `Process` and `ProcessBuilder` though any
`Launchable` is accepted.

Review item: nh_stale_process_class_error.
The namespace check narrowed to `None` and `UNSPECIFIED`, rejecting the
historical `()` shorthand. Accept it as an empty namespace.

Review item: nh_empty_tuple_rejected.
Stringifying defaults broke introspecting consumers. Keep the raw
object in descriptions and stringify only for display instead.

Review item: nh_description_default_stringified.
Exceeding the loop limit raises an error; it does not produce the task
failure exit code. Say so.

Review item: nh_loop_limit_outcome_wording.
The docstring sentence was near-unparseable. State that graphs share
one process class with the executed graph carried in inputs.

Review item: nh_graph_node_docstring.
`is_a_plain_class` is public and imported elsewhere but missing from
`__all__`. Export it.

Review item: nh_plain_class_helper_unexported.
Reassigning the parameter hid the narrowing step. Bind the bare origin
under its own name for the output declaration.
Flatten the missing-value checks, name the fill result, state the
positive namespace case first, and explain the `valid_type` restore
and the absent-namespace record.
Mark the version and port constants `Final` and declare the task-kind
union as a `TypeAlias`.
`validate_*` returns nothing here; this one returns the supported
version. `require_` fits the existing split.
Replace the roadmap note with the plain sentinel contract the callers
rely on.
